Front and rear sprocket have the side with the "cut-away" facing outwards.

Went for another ride after realigning the rear axle and it improved.

I ordered this to increase the space between tire and swingarm:

It still "whines" when accelerating in 4th above 50-55mph.

Removed the chain guard and mounted the rear sprocket the other way around. This way it sits about 3mm more to the inside of the wheel and when eyeballing both sprockets and chain from behind, the alignment seems better.

Maybe what I'm hearing is normal transmission noise since I'm using a different sprocket setup and my previous front sprocket was too narrow.

That 'previous' sprocket was from a CL72 and was for a different size chain. If you are using the same chain.............that may be the cause.
