Question: bolting crankcase back together?

I had to split my crankcase to retrieve the cam chain that I clumsily dropped into it when I pulled the head. While in there I had a look around for any obvious signs of damage ( although I am still new enough to this hobby that unless something was reallyi damaged I probably wouldn't be able to make that determination). Anyhow, everything looked good t my untrained eye. I cleaned it up as best i could, spread a little Hondabond o e mating surfaces and went to bolt it back together. BUT...

A) I found a knock pin on the bench. One of the smaller diameter ones. I can't identify it although without pics neither can you so hat brings us to

B) how do I get the shift forks to align with and lie in the channels in the gears? Although I have a rudimentary understanding of the transmission and how it works, I'm not feeling all hat confident here. I STILL haven't gotten this bike on the road so I can't assesss the transmission based on its performance. I will try to post a pic later today, but if someone can give me some guidance as to how to lower th upper half of the crankcase with the shift forks onto the lower half containing the transmission I would be most grateful!

turn it over. assemble everything into the inverted upper case, then lower the bottom case on.

Thanks Randy. I was reluctant to mess with the transmission or even really touch it but once I pulled it out an laid it in he upper case the rest was a breeze. In fact, it helped increase my understanding of the transmission considerably.
I called Loud Mouse and spoke with him for a bit, too. Ed, I can't say enough how much I appreciate your taking the time to help. Although I'm extermely new to wrenching I've learned TONS thanks to everybod yhere on this forum and am gaining confidence and competence every day.

Anyhow, after I go the transmission and crankshaft laid in the upper case I Hondabonded and went to fit the case haves together. Frustratingly the cases didn't join exactly and after fussing with them a bit the hbond set up and I had to pull them apart and peel off the goo and reapply.
Went through this maddening process 3 times - even after checking the seating of the knock pins and all th components of the transmission and crankshaft. Could NOT figure it out. Finally I pulled all the components and laid them back in, dry fit the cases and ... perfect fit!

Good- that Hondabond is some nasty goo.
