Some of those marks in the cylinders look a bit deep for a honing to take care of. I would look for some S3 pistons and rings and get the cylinders bored. Or you can find a used set of cylinders on ebay that are can be bored to 0.5 over and reuse your pistons with new rings.

Bore to at least 3rd.
New pistons and rings. ................lm

Can I re use my piston pins and clips with 3rd or 4th over pistons?

You can use the clips unless you destroy them.
If you can feel/see a difference in diameter at the rod location you may want to replace them.
Also check the rod ends for wear/grooves. ..............lm

you are going to need a valve job as well. makes a huge difference in tuning.
